Highly Resolved Community Sewage Metagenomics Unveiling Landscape and Transmission Patterns of Antibiotic Resistome in Hong Kong Populations

open access: yesAdvanced Science, EarlyView.
A large‐scale, high‐resolution antimicrobial resistance (AMR) surveillance in Hong Kong community sewage combining short‐ and long‐read sequencing. The resistome profile is comprehensively characterized, and this upstream sampling strategy demonstrated superiority in reflecting the human gut resistome.

Flexible and Scalable Full-Length CYP2D6 Long Amplicon PacBio Sequencing [PDF]

open access: yesHuman Mutation, 2017
Cytochrome P450 2D6 (CYP2D6) is among the most important genes involved in drug metabolism. Specific variants are associated with changes in the enzyme's amount and activity. Multiple technologies exist to determine these variants, like the AmpliChip CYP450 test, Taqman qPCR, or Second-Generation Sequencing, however, sequence homology between ...

Improving nanopore read accuracy with the R2C2 method enables the sequencing of highly multiplexed full-length single-cell cDNA. [PDF]

open access: yes, 2018
High-throughput short-read sequencing has revolutionized how transcriptomes are quantified and annotated. However, while Illumina short-read sequencers can be used to analyze entire transcriptomes down to the level of individual splicing events with ...

Comprehensive profiling of rhizome-associated alternative splicing and alternative polyadenylation in moso bamboo (Phyllostachys edulis). [PDF]

open access: yes, 2017
Moso bamboo (Phyllostachys edulis) represents one of the fastest-spreading plants in the world, due in part to its well-developed rhizome system. However, the post-transcriptional mechanism for the development of the rhizome system in bamboo has not been

Extracellular Vesicles of Streptococcus anginosus Mediate Gastritis via Epithelial Barrier Disruption and Macrophage‐driven Inflammation

open access: yesAdvanced Science, EarlyView.
Streptococcus anginosus extracellular vesicles (SA‐EVs) accumulate in gastric tissue, disrupt epithelial tight junctions, and induce gastritis characterized by neutrophil infiltration and elevated cytokines (TNF‐α, IL‐6, IL‐17A). Proteomics identifies TMPC and FBP62 as key SA‐EVs virulence factors; their genetic deletion attenuates inflammation ...

The complete mitochondrial genome of Macrourus whitsoni (Gadiformes, Macrouridae)

open access: yesMitochondrial DNA. Part B. Resources, 2020
The complete mitochondrial genome of Macrourus witsoni was determined in this study by the Long-read Technology, such as PacBio Sequel System. The Long-read Technology, which can sequence continuously the whole vertebrate mitochondrial genome, allows ...

LongQC: A Quality Control Tool for Third Generation Sequencing Long Read Data

open access: yesG3: Genes, Genomes, Genetics, 2020
We propose LongQC as an easy and automated quality control tool for genomic datasets generated by third generation sequencing (TGS) technologies such as Oxford Nanopore technologies (ONT) and SMRT sequencing from Pacific Bioscience (PacBio).

Plasmodium vivax-like genome sequences shed new insights into Plasmodium vivax biology and evolution [PDF]

open access: yes, 2018
Although Plasmodium vivax is responsible for the majority of malaria infections outside Africa, little is known about its evolution and pathway to humans. Its closest genetic relative, P.
