Pathway analysis with signaling hypergraphs [PDF]

open access: yesProceedings of the 5th ACM Conference on Bioinformatics, Computational Biology, and Health Informatics, 2014
Signaling pathways play an important role in the cell's response to its environment. Signaling pathways are often represented as directed graphs, which are not adequate for modeling reactions such as complex assembly and dissociation, combinatorial regulation, and protein activation/inactivation.

Bioinformatics Analysis of the Prognostic and Biological Significance of ZDHHC-Protein Acyltransferases in Kidney Renal Clear Cell Carcinoma

open access: yesFrontiers in Oncology, 2020
ZDHHC-protein acyltransferases (ZDHHCs) are a family of 23 signature Asp-His-His-Cys (DHHC) domain-containing enzymes that mediate palmitoylation by covalent attachment of the 16-carbon fatty acid palmitate to thiol groups of specific cysteine residues ...

Metabolomic Analysis Reveals the Effect of Insecticide Chlorpyrifos on Rice Plant Metabolism

open access: yesMetabolites, 2022
Pesticides as important agricultural inputs play a vital role in protecting crop plants from diseases and pests; however, the effect of pesticides on crop plant physiology and metabolism is still undefined.

Pathway Enrichment Analysis with Networks [PDF]

open access: yesGenes, 2017
Detecting associations between an input gene set and annotated gene sets (e.g., pathways) is an important problem in modern molecular biology. In this paper, we propose two algorithms, termed NetPEA and NetPEA’, for conducting network-based pathway enrichment analysis. Our algorithms consider not only shared genes but also gene–gene interactions.

Differential Expression Analysis for Pathways

open access: yesPLoS Computational Biology, 2013
Life science technologies generate a deluge of data that hold the keys to unlocking the secrets of important biological functions and disease mechanisms. We present DEAP, Differential Expression Analysis for Pathways, which capitalizes on information about biological pathways to identify important regulatory patterns from differential expression data ...

An audit to determine the clinical effectiveness of a pathway for managing wound infection [PDF]

open access: yes, 2015
Prevention of wound infection is a key objective in the planning of care for patients with wounds. The potential for wound infection, particularly in chronic wounds that are heavily contaminated with bacteria, can be high (Bowler et al, 2001).
