Rapid Multiplexed Reduced Representation Bisulfite Sequencing Library Prep (rRRBS)

open access: yesBio-Protocol, 2019
DNA methylation is a common mechanism of epigenetic regulation involved in transcriptional modulation and genome stability. With the evolution of next-generation sequencing technologies, establishing quantitative genome-wide DNA methylation profiles is ...

Transcriptome‐wide analysis of circRNA and RBP profiles and their molecular relevance for GBM

open access: yesMolecular Oncology, EarlyView.
CircRNAs are differentially expressed in glioblastoma primary tumors and might serve as therapeutic targets and diagnostic markers. The investigation of circRNA and RNA‐binding proteins (RBPs) interactions shows that distinct RBPs play a role in circRNA biogenesis and function.

DNA-to-go: A portable smartphone-enabled PCR assay platform [PDF]

open access: yesarXiv, 2016
We address the need for affordable, rapid, and easy to use diagnostic technologies by coupling an innovative thermocycling system that harnesses natural convection to perform rapid DNA amplification via the polymerase chain reaction (PCR) with smartphone-based detection.

Towards a better characterization of endogenous badnavirus sequences of yams (Dioscorea spp.) [PDF]

open access: yes, 2013
Yams, and more generallytubers, are very important crops for food security in tropical and subtropical countries. They are propagated vegetativelytherefore they accumulate viruses over long periods of time.

CSGM Designer: a platform for designing cross-species intron-spanning genic markers linked with genome information of legumes. [PDF]

open access: yes, 2015
BackgroundGenetic markers are tools that can facilitate molecular breeding, even in species lacking genomic resources. An important class of genetic markers is those based on orthologous genes, because they can guide hypotheses about conserved gene ...

Targeting the MDM2‐MDM4 interaction interface reveals an otherwise therapeutically active wild‐type p53 in colorectal cancer

open access: yesMolecular Oncology, EarlyView.
This study investigates an alternative approach to reactivating the oncosuppressor p53 in cancer. A short peptide targeting the association of the two p53 inhibitors, MDM2 and MDM4, induces an otherwise therapeutically active p53 with unique features that promote cell death and potentially reduce toxicity towards proliferating nontumor cells.

Formalin fixation at low temperature provides better yield and integrity of DNA [PDF]

open access: yesMedicinski Podmladak, 2019
Introduction: Fixation with formalin, a widely used procedure to preserve tissue samples, leads to damage of DNA through crosslinking activity. The factors that could influence the fixation and integrity of DNA may be numerous: incubation time, tissue ...

Nitrogenase genes in PCR and RT-PCR reagents: implications for studies of diversity of functional genes

open access: yesBioTechniques, 2003
Studies of the diversity of microorganisms in the environment have been facilitated by use of PCR and reverse transcription PCR (RT-PCR). Inhibition of the PCR by complex sample matrices and low abundance of some target microorganisms require the use of ...

Augmented Curation of Unstructured Clinical Notes from a Massive EHR System Reveals Specific Phenotypic Signature of Impending COVID-19 Diagnosis [PDF]

open access: yesarXiv, 2020
Understanding the temporal dynamics of COVID-19 patient phenotypes is necessary to derive fine-grained resolution of pathophysiology. Here we use state-of-the-art deep neural networks over an institution-wide machine intelligence platform for the augmented curation of 15.8 million clinical notes from 30,494 patients subjected to COVID-19 PCR diagnostic

Highly multiplexed digital PCR assay for simultaneous quantification of variant allele frequencies and copy number alterations of KRAS and GNAS in pancreatic cancer precursors

open access: yesMolecular Oncology, EarlyView.
Combining melting curve analysis enhances the multiplexing capability of digital PCR. Here, we developed a 14‐plex assay to simultaneously measure single nucleotide mutations and amplifications of KRAS and GNAS, which are common driver genes in pancreatic cancer precursors. This assay accurately quantified variant allele frequencies in clinical samples
