Quencher-free molecular beacons as probes for oligonucleotides containing CAG repeat sequences [PDF]

open access: yesChemical Communications, 2014
Quencher-free molecular beacons allow the sensitive probing of DNA and RNA CAG repeat oligonucleotides with significant increases in fluorescence intensity of 16- and 43.5-fold, respectively.

Facile conversion of ATP-binding RNA aptamer to quencher-free molecular aptamer beacon

Bioorganic and Medicinal Chemistry Letters, 2018
We have developed RNA-based quencher-free molecular aptamer beacons (RNA-based QF-MABs) for the detection of ATP, taking advantage of the conformational changes associated with ATP binding to the ATP-binding RNA aptamer. The RNA aptamer, with its well-defined structure, was readily converted to the fluorescence sensors by incorporating a fluorophore ...

Intermolecular G-quadruplex-based universal quencher free molecular beacon

Chemical Communications, 2012
A simple and universal quencher-free molecular beacon (MB) with low background fluorescence is developed based on an intermolecular G-quadruplex signaling probe. Unlike previous fluorescent MB strategies, it can function without any fluorophore and quencher modifications on its hairpin sequence.

A Highly Discriminating Quencher-Free Molecular Beacon for Probing DNA

Journal of the American Chemical Society, 2004
We inserted a fluorene-labeled deoxyuridine derivative, synthesized using Sonogashira coupling, efficiently into the loop region of a DNA hairpin using phosphoramidite chemistry. This molecular beacon, which features no additional fluorescence quencher, discriminates between perfect and one-base-mismatched base pairing by changes in its fluorescence ...

A quencher-free DNAzyme beacon for fluorescently sensing uranyl ions via embedding 2-aminopurine

Biosensors and Bioelectronics, 2019
DNAzyme-based fluorescent probes have provided valuable protocols for detecting uranium, one of the most common radioactive contaminants in the environment, with ultra-high selectivity and sensitivity. Designing novel DNAzyme beacons to update the mode of fluorescence reporting and/or quenching will continuously enhance "turn-on" sensing performance as

Quencher-Free, End-Stacking Oligonucleotides for Probing Single-Base Mismatches in DNA

Organic Letters, 2005
[reaction: see text] Fluorescence can be quenched through PET from the fluorophore to neighboring C, T, and G bases, but not to the A moiety. The hairpin stem stability arising from pi-stacking and the PET between the pyrene-labeled 2'-deoxynucleotide units and their neighboring bases are the two main factors that affect the operation of these novel ...

Quencher-free molecular beacon systems with two pyrene units in the stem region

Tetrahedron Letters, 2006
Abstract We appended pyrene units covalently onto adenosine and uridine nucleosides (forming A P and U P units, respectively) and then incorporated them into oligonucleotides such that they were positioned in complementary locations in opposite strands in the middle positions of hairpin stems. Systems 1 ( A P U P ) and 3 ( A P

A Quencher‐Free Linear Probe from Serinol Nucleic Acid with a Fluorescent Uracil Analogue

ChemBioChem, 2019
AbstractWith the goal of developing a quencher‐free probe composed of an artificial nucleic acid, the fluorescent nucleobase analogue 5‐(perylenylethynyl)uracil (PeU), which was incorporated into totally artificial serinol nucleic acid (SNA) as a substitute for thymine, has been synthesized.

Double-Strand Displacement Biosensor and Quencher-Free Fluorescence Strategy for Rapid Detection of MicroRNA

Analytical Chemistry, 2016
We describe a facile quencher-free fluorescence strategy for rapid detection of microRNAs (miRNAs) by using a novel double-strand displacement sensor. The sensor is designed with an outstanding 2-aminopurine (2-AP) fluorophore as a probe and a predesigned cDNA, which can completely complement the target miRNA and partly complement the 2-AP probe.
