Inhibition of CDK9 enhances AML cell death induced by combined venetoclax and azacitidine

open access: yesMolecular Oncology, EarlyView.
The CDK9 inhibitor AZD4573 downregulates c‐MYC and MCL‐1 to induce death of cytarabine (AraC)‐resistant AML cells. This enhances VEN + AZA‐induced cell death significantly more than any combination of two of the three drugs in AraC‐resistant AML cells.

Adaptaquin is selectively toxic to glioma stem cells through disruption of iron and cholesterol metabolism

open access: yesMolecular Oncology, EarlyView.
Adaptaquin selectively kills glioma stem cells while sparing differentiated brain cells. Transcriptomic and proteomic analyses show Adaptaquin disrupts iron and cholesterol homeostasis, with iron chelation amplifying cytotoxicity via cholesterol depletion, mitochondrial dysfunction, and elevated reactive oxygen species.

Allelic variations in putative antimalarial drug resistance and vaccine candidate genes among Plasmodium vivax reference genomes

open access: yesFrontiers in Malaria
ObjectivesPlasmodium vivax is the most widespread Plasmodium spp. globally and the second most common cause of human malaria. However, very little is known about its biology due to the lack of continuous in vitro/ex vivo culture.

A one penny imputed genome from next generation reference panels

open access: yesbioRxiv, 2018
Genotype imputation is commonly performed in genome-wide association studies because it greatly increases the number of markers that can be tested for association with a trait.

GPU-Accelerated BWT Construction for Large Collection of Short Reads [PDF]

open access: yes, 2014
Advances in DNA sequencing technology have stimulated the development of algorithms and tools for processing very large collections of short strings (reads). Short-read alignment and assembly are among the most well-studied problems.

Visualization of consensus genome structure without using a reference genome

open access: yesBMC Genomics, 2017
Standard graphical tools for whole genome comparison require a reference genome. However, any reference is also subject to annotation biases and rearrangements, and may not serve as the standard except for those of extensively studied model species. To fully exploit the rapidly accumulating sequence data from the recent sequencing technologies, genome ...

Patient‐specific pharmacogenomics demonstrates xCT as predictive therapeutic target in colon cancer with possible implications in tumor connectivity

open access: yesMolecular Oncology, EarlyView.
This study integrates transcriptomic profiling of matched tumor and healthy tissues from 32 colorectal cancer patients with functional validation in patient‐derived organoids, revealing dysregulated metabolic programs driven by overexpressed xCT (SLC7A11) and SLC3A2, identifying an oncogenic cystine/glutamate transporter signature linked to ...

Feasibility of a ctDNA multigenic panel for non‐small‐cell lung cancer early detection and disease surveillance

open access: yesMolecular Oncology, EarlyView.
Plasma‐based detection of actionable mutations is a promising approach in lung cancer management. Analysis of ctDNA with a multigene NGS panel identified TP53, KRAS, and EGFR as the most frequently altered, with TP53 and KRAS in treatment‐naïve patients and TP53 and EGFR in previously treated patients.

The Sugarcane genome sequencing effort: An overview of the strategy, goals and existing data : [Abstract W538] [PDF]

open access: yes, 2010
Sugarcane is a major feedstock used for biofuel production worldwide. Sugarcane cultivars (Saccharum spp) are derived from interspecific hybridization obtained a century ago by crossing Saccharum officinarum (2n=8x=80) and S.
