The newfound relationship between extrachromosomal DNAs and excised signal circles

open access: yesFEBS Letters, EarlyView.
Extrachromosomal DNAs (ecDNAs) contribute to the progression of many human cancers. In addition, circular DNA by‐products of V(D)J recombination, excised signal circles (ESCs), have roles in cancer progression but have largely been overlooked. In this Review, we explore the roles of ecDNAs and ESCs in cancer development, and highlight why these ...

Different 3' end regions strongly influence the level of gene expression in plant cells [PDF]

open access: yes, 1989
We have investigated the functional role of a 3' end region on the expression of a reporter gene in plant cells. In stably transformed plants, expression of the reporter gene without a plant gene 3' end is variable and depends on the fortuitous presence ...

Large-scale and significant expression from pseudogenes in Sodalis glossinidius – a facultative bacterial endosymbiont [PDF]

open access: yes, 2020
The majority of bacterial genomes have high coding efficiencies, but there are some genomes of intracellular bacteria that have low gene density. The genome of the endosymbiont Sodalis glossinidius contains almost 50 % pseudogenes containing mutations ...

Mycobacterial RNA isolation optimized for non-coding RNA: high fidelity isolation of 5S rRNA from Mycobacterium bovis BCG reveals novel post-transcriptional processing and a complete spectrum of modified ribonucleosides [PDF]

open access: yesNucleic Acids Research, 2014
A major challenge in the study of mycobacterial RNA biology is the lack of a comprehensive RNA isolation method that overcomes the unusual cell wall to faithfully yield the full spectrum of non-coding RNA (ncRNA) species. Here, we describe a simple and robust procedure optimized for the isolation of total ncRNA, including 5S, 16S and 23S ribosomal RNA (

An upstream open reading frame regulates expression of the mitochondrial protein Slm35 and mitophagy flux

open access: yesFEBS Letters, EarlyView.
This study reveals how the mitochondrial protein Slm35 is regulated in Saccharomyces cerevisiae. The authors identify stress‐responsive DNA elements and two upstream open reading frames (uORFs) in the 5′ untranslated region of SLM35. One uORF restricts translation, and its mutation increases Slm35 protein levels and mitophagy.

Evolution of mitochondrial RNA editing sites and stop codon-lacking transcripts in angiosperms

open access: yesCommunications Biology
While the evolution of mitochondrial protein-coding genes in angiosperms has been extensively studied, the post-transcriptional RNA processing remains under-explored.

Analysis of Transcriptome and Epitranscriptome in Plants Using PacBio Iso-Seq and Nanopore-Based Direct RNA Sequencing

open access: yesFrontiers in Genetics, 2019
Nanopore sequencing from Oxford Nanopore Technologies (ONT) and Pacific BioSciences (PacBio) single-molecule real-time (SMRT) long-read isoform sequencing (Iso-Seq) are revolutionizing the way transcriptomes are analyzed.

Cellulosome stoichiometry in Clostridium cellulolyticum is regulated by selective RNA processing and stabilization

open access: yesNature Communications, 2015
The mechanism, physiological relevance and evolutionary implication of selective RNA processing and stabilization (SRPS) remain elusive. Here we report the genome-wide maps of transcriptional start sites (TSs) and post-transcriptional processed sites ...

Improved ontology for eukaryotic single-exon coding sequences in biological databases [PDF]

open access: yes, 2018
Indexación: Scopus.Efficient extraction of knowledge from biological data requires the development of structured vocabularies to unambiguously define biological terms. This paper proposes descriptions and definitions to disambiguate the term 'single-exon

Post‐transcriptional processing at the promoter proximal RNA polymerase II pausing. A possible mechanism for premature termination

open access: yesThe FASEB Journal, 2019
Promoter‐proximal RNA Polymerase II pausing, which occurs within the first 100 nucleotides of a gene, refers to a property of the Polymerase II to halt transcription temporarily but remain transcriptionally competent. Knowledge of proximally paused Polymerase II dynamics is important for understanding the regulation of mRNA production.
