Ribovore: ribosomal RNA sequence analysis for GenBank submissions and database curation [PDF]

open access: yesBMC Bioinformatics, 2021
Background The DNA sequences encoding ribosomal RNA genes (rRNAs) are commonly used as markers to identify species, including in metagenomics samples that may combine many organismal communities.

Sequence variant analysis of RNA sequences in severe equine asthma [PDF]

open access: yesPeerJ, 2018
Background Severe equine asthma is a chronic inflammatory disease of the lung in horses similar to low-Th2 late-onset asthma in humans. This study aimed to determine the utility of RNA-Seq to call gene sequence variants, and to identify sequence variants

Noncoding RNA gene detection using comparative sequence analysis [PDF]

open access: goldBMC Bioinformatics, 2001
Background Noncoding RNA genes produce transcripts that exert their function without ever producing proteins. Noncoding RNA gene sequences do not have strong statistical signals, unlike protein coding genes.

Sequence analysis of L RNA of Lassa virus

open access: bronzeVirology, 2003
The L RNA of three Lassa virus strains originating from Nigeria, Ghana/Ivory Coast, and Sierra Leone was sequenced and the data subjected to structure predictions and phylogenetic analyses. The L gene products had 2218-2221 residues, diverged by 18% at the amino acid level, and contained several conserved regions.

ScanFold 2.0: a rapid approach for identifying potential structured RNA targets in genomes and transcriptomes [PDF]

open access: yesPeerJ, 2022
A major limiting factor in target discovery for both basic research and therapeutic intervention is the identification of structural and/or functional RNA elements in genomes and transcriptomes.

RNA Sequencing and Analysis [PDF]

open access: yesCold Spring Harbor Protocols, 2015
RNA sequencing (RNA-Seq) uses the capabilities of high-throughput sequencing methods to provide insight into the transcriptome of a cell. Compared to previous Sanger sequencing- and microarray-based methods, RNA-Seq provides far higher coverage and greater resolution of the dynamic nature of the transcriptome.
