Six-Helix Bundles Designed From DNA [PDF]

open access: yesNano Letters, 2005
We present a designed cyclic DNA motif that consists of six DNA double helices that are connected to each other at two crossover sites. DNA double helices with 10.5 nucleotide pairs per turn facilitate the programming of DNA double crossover molecules to form hexagonally symmetric arrangements when the crossover points are separated by seven or ...

Fast Folding of the HIV-1 and SIV gp41 Six-Helix Bundles

Journal of Molecular Biology, 2004
Human (HIV-1) and simian (SIV) immunodeficiency virus fusion with the host cell is promoted by the receptor-triggered refolding of the gp41 envelope protein into a stable trimer-of-hairpins structure that brings viral and cellular membranes into close proximity.

Exploring the Membrane Fusion Mechanism Through Force-Induced Disassembly of HIV-1 Six-Helix Bundle [PDF]

open access: yesBiochemical and Biophysical Research Communications, 2016
Enveloped virus, such as HIV-1, employs membrane fusion mechanism to invade into host cell. HIV-1 gp41 ectodomain uses six-helix bundle configuration to accomplish this process. Using molecular dynamic simulations, we confirmed the stability of this six-helix bundle by showing high occupancy of hydrogen bonds and hydrophobic interactions.

Elevated Temperature Triggers Human Respiratory Syncytial Virus F Protein Six-Helix Bundle Formation

open access: yesVirology, 2010
Human respiratory syncytial virus (RSV) is a major cause of severe lower respiratory tract infection in infants, immunocompromised patients, and the elderly. The RSV fusion (F) protein mediates fusion of the viral envelope with the target cell membrane during virus entry and is a primary target for antiviral drug and vaccine development.

Analysis of Peptide Design in Four-, Five-, and Six-Helix Bundle Template Assembled Synthetic Protein Molecules

Peptide Science, 2007
AbstractFour‐, five‐, and six‐helix bundle template assembled synthetic proteins (TASPs) have been synthesized using disulfide bonds between cavitand templates and peptides, and characterized in terms of stability and structural specificity. The peptide sequence (CGGGEELLKKLEE LLKKG) used was originally designed for a four‐helix bundle.

Encapsulation of RNA With DNA Six-Helix Bundle Nanostructures

Nano Letters
A DNA six-helix bundle (6HB) was used as the "RNaseproof" sheath for RNA encapsulation and mimics the helical virus capsid for RNA protection. As a widely used motif in the field of DNA nanotechnology, DNA 6HB contains a cavity with a size of ∼2 nm. Previously, DNA 6HB was used to incorporate a DNA duplex inside of the cavity.

Six-helix bundle assembly and analysis of the central core of mumps virus fusion protein

Archives of Biochemistry and Biophysics, 2004
The fusion protein of enveloped viruses mediates the fusion between the viral and cellular membranes, allowing the penetration of the viral genomes into the host cell. Many of these proteins share a common fold comprising a central core trimer of anti-parallel coiled-coil heterodimers, which are formed by two discontinuous heptad repeat (HR) motifs ...

Probing the energetic and kinetic impact of topologically conserved interactions in the SIV gp41 six-helix bundle

Biophysical Chemistry, 2013
In this study we used an engineered six-helix bundle construct corresponding to the fusogenic core of the SIV gp41 protein as a model system to investigate the folding of a trimeric protein, which acquires a compact structure upon association of largely unstructured monomeric peptides.

Polarizability of Six-Helix Bundle and Triangle DNA Origami and Their Escape Characteristics from a Dielectrophoretic Trap

Analytical Chemistry, 2015
DNA nanoassemblies, such as DNA origamis, hold promise in biosensing, drug delivery, nanoelectronic circuits, and biological computing, which require suitable methods for migration and precision positioning. Insulator-based dielectrophoresis (iDEP) has been demonstrated as a powerful migration and trapping tool for μm- and nm-sized colloids as well as ...
