Metagenomic-based Surveillance of Pacific Coast tick Dermacentor occidentalis Identifies Two Novel Bunyaviruses and an Emerging Human Ricksettsial Pathogen. [PDF]

open access: yes, 2017
An increasing number of emerging tick-borne diseases has been reported in the United States since the 1970s. Using metagenomic next generation sequencing, we detected nucleic acid sequences from 2 novel viruses in the family Bunyaviridae and an emerging ...

Diversity Patterns of Domestic Herbivore Viruses in China Reveal Transmission Dynamics with Disease Management Implications

open access: yesAdvanced Science, EarlyView.
This study performs pan‐viromic profiling of 14,529 samples from 5,710 domestic herbivores across five Chinese provinces, establishing the DhCN‐Virome (1,085,360 viral metagenomes). It reveals species/sample‐specific viromic signatures and cross‐species transmission dynamics, aiding unified disease control.

Aedes Mosquito Virome in Southwestern Cameroon: Lack of Core Virome, But a Very Rich and Diverse Virome in Ae. africanus Compared to Other Aedes Species

open access: yesViruses
In Cameroon, Aedes mosquitoes transmit various arboviruses, posing significant health risks. We aimed to characterize the Aedes virome in southwestern Cameroon and identify potential core viruses which might be associated with vector competence.

Virseqimprover: an integrated pipeline for viral contig error correction, extension, and annotation [PDF]

open access: yesPeerJ
Despite the recent surge of viral metagenomic studies, it remains a significant challenge to recover complete virus genomes from metagenomic data. The majority of viral contigs generated from de novo assembly programs are highly fragmented, presenting ...

Viral Metagenomics: MetaView Software [PDF]

open access: yes, 2007
The purpose of this report is to design and develop a tool for analysis of raw sequence read data from viral metagenomics experiments. The tool should compare read sequences of known viral nucleic acid sequence data and enable a user to attempt to determine, with some degree of confidence, what virus groups may be present in the sample.

Bifidobacterium Pseudolongum‐Derived Acetate Attenuates Acute Pancreatitis Through GPR43‐Mediated Suppression of M1 Macrophage Polarization

open access: yesAdvanced Science, EarlyView.
The severity of acute pancreatitis (AP) is linked to reduced abundance of Bifidobacterium pseudolongum (B. pseudolongum). Administration of B. pseudolongum or its key metabolite acetate alleviates pancreatic and systemic inflammation by suppressing M1 macrophage polarization.

Metagenomics Study of the Commercial Tomato Virome Focused on Virus Species of Epidemiological Interest

open access: yesViruses
Plant viruses have detrimental effects on commercial tomato cultivation leading to severe economic consequences. Viral metagenomics studies provide the opportunity to examine in depth the virome composition of a sample set without any pre-existing ...

Multicohort Validation of Gut Microbiome Signatures for Cholangiocarcinoma Diagnosis and Functional Characterization of Bifidobacterium Pseudocatenulatum

open access: yesAdvanced Science, EarlyView.
This study analyzes gut bacteria in cholangiocarcinoma patients, revealing distinct microbial signatures that enable accurate disease detection. Species‐based diagnostic models achieved over 98% accuracy in identifying cholangiocarcinoma and distinguished it from other liver diseases. The research demonstrates that specific beneficial bacteria suppress

Duck gut viral metagenome analysis captures snapshot of viral diversity [PDF]

open access: yesGut Pathogens, 2016
Ducks (Anas platyrhynchos) an economically important waterfowl for meat, eggs and feathers; is also a natural reservoir for influenza A viruses. The emergence of novel viruses is attributed to the status of co-existence of multiple types and subtypes of viruses in the reservoir hosts.
