A rapid, cost-effective tailed amplicon method for sequencing SARS-CoV-2

open access: yesBMC Genomics, 2020
Background The global COVID-19 pandemic has led to an urgent need for scalable methods for clinical diagnostics and viral tracking. Next generation sequencing technologies have enabled large-scale genomic surveillance of SARS-CoV-2 as thousands of ...

Grinder: a versatile amplicon and shotgun sequence simulator [PDF]

open access: yesNucleic Acids Research, 2012
We introduce Grinder (http://sourceforge.net/projects/biogrinder/), an open-source bioinformatic tool to simulate amplicon and shotgun (genomic, metagenomic, transcriptomic and metatranscriptomic) datasets from reference sequences. This is the first tool to simulate amplicon datasets (e.g. 16S rRNA) widely used by microbial ecologists.

Unusual sequence element found at the end of an amplicon. [PDF]

open access: yesMolecular and Cellular Biology, 1987
In a polyomavirus-transformed rat cell line, designated LPT, the polyomavirus DNA is integrated into a single chromosomal site. Treatment of LPT cells with carcinogens induces amplification of the integrated virus DNA and flanking cellular sequences.

Nanopore Is Preferable over Illumina for 16S Amplicon Sequencing of the Gut Microbiota When Species-Level Taxonomic Classification, Accurate Estimation of Richness, or Focus on Rare Taxa Is Required

open access: yesMicroorganisms, 2023
Nanopore sequencing is a promising technology used for 16S rRNA gene amplicon sequencing as it can provide full-length 16S reads and has a low up-front cost that allows research groups to set up their own sequencing workflows.

High-throughput amplicon sequencing of gut microbiome sea cucumber in Pahang, Malaysia [PDF]

open access: yes, 2023
Sea cucumbers are soft-bodied marine organisms found in the benthic environment which are known as trepang, gamat or timun laut by locals. Sea cucumbers are commercially exploited for their body extracts due to their therapeutic properties and as ...

Multiple approaches for massively parallel sequencing of SARS-CoV-2 genomes directly from clinical samples

open access: yesGenome Medicine, 2020
Background COVID-19 (coronavirus disease 2019) has caused a major epidemic worldwide; however, much is yet to be known about the epidemiology and evolution of the virus partly due to the scarcity of full-length SARS-CoV-2 (severe acute respiratory ...

Nanoliter-scale next-generation sequencing library-mediated high-throughput 16S rRNA microbial community profiling

open access: yesBioTechniques, 2020
An ultra-high-throughput workflow for next-generation sequencing library construction at nanoliter scale for amplicon sequencing, termed Smartchip Nanowell Platform for Target Enrichment, was established using a nanodispenser system and a nanoliter-scale

Comprehensive Genome Sequence Analysis of a Breast Cancer Amplicon [PDF]

open access: yesGenome Research, 2001
Gene amplification occurs in most solid tumors and is associated with poor prognosis. Amplification of 20q13.2 is common to several tumor types including breast cancer. The 1 Mb of sequence spanning the 20q13.2 breast cancer amplicon is one of the most exhaustively studied segments of the human genome.
