The Ccr4-Not complex monitors the translating ribosome for codon optimality

open access: yesScience, 2019
Coupling translation and mRNA decay Gene expression requires messenger RNAs (mRNAs)—DNA-derived blueprints of genes—to be translated by protein-producing ribosomes. The levels of mRNAs are tightly regulated, in part by controlling their half-lives.

Codon optimality is a major determinant of mRNA stability

open access: yesCell, 2015
Messenger RNA degradation represents a critical regulated step in gene expression. While the major pathways in turnover have been identified, accounting for disparate half-lives has been elusive.

Solid Phase Assembly of Fully Protected Trinucleotide Building Blocks for Codon-Based Gene Synthesis

open access: yesApplied Sciences, 2019
The use of pre-formed trinucleotides, representing codons of the 20 canonical amino acids, for oligonucleotide-directed mutagenesis offers the advantage of controlled randomization and generation of “smart libraries”. We here present a method

Developing and evaluating a pollination systems knowledge assessment in a multidisciplinary course

open access: yesInternational Journal of STEM Education, 2022
Background Although pollinators play an integral role in human well-being, their continued global decline reflects the need to provide and evaluate general pollinator knowledge to promote their conservation.

Stop codon context influences genome-wide stimulation of termination codon readthrough by aminoglycosides

open access: yesbioRxiv, 2019
Stop codon readthrough (SCR) occurs when the ribosome miscodes at a stop codon. Such readthrough events can be therapeutically desirable when a premature termination codon (PTC) is found in a critical gene.

Spatial and temporal variation of the phytoplankton structure in cascading oligotrophic reservoirs of southeast Brazil

open access: yesActa Limnologica Brasiliensia, 2020
: Aim Structural changes in phytoplankton was evaluated in one ultraoligotrophic and two oligotrophic cascading reservoirs during two climatic periods (austral winter and summer) of 2014. Changes in phytoplankton biomass, species composition, and codons

Converting nonsense codons into sense codons by targeted pseudouridylation [PDF]

open access: yesNature, 2011
All three translation termination codons, or nonsense codons, contain a uridine residue at the first position of the codon. Here, we demonstrate that pseudouridylation (conversion of uridine into pseudouridine (Ψ), ref. 4) of nonsense codons suppresses translation termination both in vitro and in vivo.

Synonymous but not the same: the causes and consequences of codon bias

open access: yesNature reviews genetics, 2010
Despite their name, synonymous mutations have significant consequences for cellular processes in all taxa. As a result, an understanding of codon bias is central to fields as diverse as molecular evolution and biotechnology.

Strategies and Patterns of Codon Bias in Molluscum Contagiosum Virus

open access: yesPathogens, 2021
Trends associated with codon usage in molluscum contagiosum virus (MCV) and factors governing the evolution of codon usage have not been investigated so far.

Synonymous codon substitutions perturb cotranslational protein folding in vivo and impair cell fitness

open access: yesProceedings of the National Academy of Sciences of the United States of America, 2019
Significance Many proteins that are incapable of refolding in vitro nevertheless fold efficiently to their native state in the cell. This suggests that more information than the amino acid sequence is required to properly fold these proteins.
