Torsional stress can regulate the unwrapping of two outer half superhelical turns of nucleosomal DNA
Torsional stress has a significant impact on the structure and stability of the nucleosome. RNA polymerase imposes torsional stress on the DNA in chromatin and unwraps the DNA from the nucleosome to access the genetic information encoded in the DNA. To

Bubble statistics and positioning in superhelically stressed DNA [PDF]
We present a general framework to study the thermodynamic denaturation of double-stranded DNA under superhelical stress. We report calculations of position- and size-dependent opening probabilities for bubbles along the sequence. Our results are obtained from transfer-matrix solutions of the Zimm-Bragg model for unconstrained DNA and of a self ...

Accessing New Phenanthroline–Oxazine Scaffolds as Copper‐Dependent DNA Damaging Probes
New phenanthroline–oxazine ligands derived from natural amino acids are synthesized through an optimized, predictive strategy. When coordinated to copper, these scaffolds display tunable DNA binding, groove selectivity, and oxidative cleavage activity, revealing clear structure activity relationships and expanding the toolbox of copper‐dependent ...

The superhelical density of nuclear DNA from human cells.
Structures resembling nuclei may be released by gently lysing human cells in solutions containing non-ionic detergents and high concentrations of salt. These structures, which we call nucleoids, sediment in sucrose gradients containing the intercalating ...

Electroacupuncture (EA) reduces H3K18ac enrichment at the Ubp1 promoter in the hippocampus in chronic cerebral hypoperfusion (CCH) rats by upregulating SIRT7‐mediated deacetylation, thereby suppressing the expression of UBP1. This EA‐dependent epigenetic regulation increases dendritic spine density and enhances long‐term potentiation, leading to ...

Superhelical destabilization in regulatory regions of stress response genes. [PDF]
Stress-induced DNA duplex destabilization (SIDD) analysis exploits the known structural and energetic properties of DNA to predict sites that are susceptible to strand separation under negative superhelical stress.

A novel Porphyromonas gingivalis enzyme: An atypical dipeptidyl peptidase III with an ARM repeat domain. [PDF]
Porphyromonas gingivalis, an asaccharolytic Gram-negative oral anaerobe, is a major pathogen associated with adult periodontitis, a chronic infective disease that a significant percentage of the human population suffers from.

Abstract Target of rapamycin (TOR) is an evolutionarily conserved serine/threonine kinase that plays a central role in regulating biological growth, development, and stress responses in eukaryotes. However, the TOR signaling pathway has not been thoroughly studied in apple (Malus domestica).

Theoretical study of cruciform states in superhelical DNAs [PDF]
The most probable sites for the attack of singlestrand specific endonucleases in some superhelical DNAs are the centers of the longest palindromic sequences [1,2]. These findings accord with the earlier theoretical prediction that the probability of cruciform states for large palindromes should increase with superhelix density 131.

Superhelical DNA of polytene chromosomes Chironomus thummi
