Evidence of Highly Regulated Genes (in-Hubs) in Gene Networks of Saccharomyces Cerevisiae

open access: yesBioinformatics and Biology Insights, 2008
Uncovering interactions between genes, gene networks, is important to increase our understanding of intrinsic cellular processes and responses to external stimuli such as drugs.

Stochastic neural network models for gene regulatory networks [PDF]

open access: yes, 2003
Recent advances in gene-expression profiling technologies provide large amounts of gene expression data. This raises the possibility for a functional understanding of genome dynamics by means of mathematical modelling.

Gene Targeting in Disease Networks [PDF]

open access: yesFrontiers in Genetics, 2021
Profiling of whole transcriptomes has become a cornerstone of molecular biology and an invaluable tool for the characterization of clinical phenotypes and the identification of disease subtypes. Analyses of these data are becoming ever more sophisticated as we move beyond simple comparisons to consider networks of higher-order interactions and ...

Gene regulatory networks [PDF]

open access: yesProceedings of the National Academy of Sciences, 2005
The Special Feature on gene regulatory networks in this issue of PNAS highlights an emerging field in the biosciences: gene regulatory networks that control animal development. The complex control systems underlying development have probably been evolving for more than a billion years.

From Gene Networks to Gene Function [PDF]

open access: yesGenome Research, 2003
We propose a novel method to identify functionally related genes based on comparisons of neighborhoods in gene networks. This method does not rely on gene sequence or protein structure homologies, and it can be applied to any organism and a wide variety of experimental data sets.

Introduction to gene regulatory networks [PDF]

open access: yesProceedings of the Genetic and Evolutionary Computation Conference Companion, 2015
Gene regulatory networks are a central mechanism in the regulation of gene expression in all living organisms? cells. Their functioning is nowadays very well understood: they are based on the production of proteins enhanced or inhibited by other proteins inside and outside the cells. This produces a complex dynamics with which, with the exact same DNA,

Computation in Gene Networks

open access: yesChaos: An Interdisciplinary Journal of Nonlinear Science, 2001
Genetic regulatory networks have the complex task of controlling all aspects of life. Using a model of gene expression by piecewise linear differential equations we show that this process can be considered as a process of computation. This is demonstrated by showing that this model can simulate memory bounded Turing machines.

BayesNetBP: An R Package for Probabilistic Reasoning in Bayesian Networks

open access: yesJournal of Statistical Software, 2020
The BayesNetBP package has been developed for probabilistic reasoning and visualization in Bayesian networks with nodes that are purely discrete, continuous or mixed (discrete and continuous).

Dynamic Bayesian networks in molecular plant science: inferring gene regulatory networks from multiple gene expression time series [PDF]

open access: yes, 2011
To understand the processes of growth and biomass production in plants, we ultimately need to elucidate the structure of the underlying regulatory networks at the molecular level.
