Cis‐regulatory and long noncoding RNA alterations in breast cancer – current insights, biomarker utility, and the critical need for functional validation

open access: yesMolecular Oncology, EarlyView.
The noncoding region of the genome plays a key role in regulating gene expression, and mutations within these regions are capable of altering it. Researchers have identified multiple functional noncoding mutations associated with increased cancer risk in the genome of breast cancer patients.

Function of HP1BP3 as a linker histone is regulated by linker histone chaperones, NPM1 and TAF-I

open access: yesEpigenetics & Chromatin
Background Linker histones constitute a class of proteins that are responsible for the formation of higher-order chromatin structures. Core histones are integral components of nucleosome core particles (NCPs), whereas linker histones bind to linker DNA ...

An embryonic stem cell-specific heterochromatin state promotes core histone exchange in the absence of DNA accessibility

open access: yesNature Communications, 2020
Nucleosome turnover concomitant with incorporation of the histone variant H3.3 is a hallmark of regulatory regions in the animal genome. Here, the authors demonstrate that fast histone turnover and H3.3 incorporation defines a dynamic heterochromatin ...

The Snf2 Homolog Fun30 acts as a homodimeric ATP-dependent chromatin-remodeling enzyme [PDF]

open access: yes, 2010
The Saccharomyces cerevisiae Fun30 (Function unknown now 30) protein shares homology with an extended family of Snf2-related ATPases. Here we report the purification of Fun30 principally as a homodimer with a molecular mass of about 250 kDa.

Methylation biomarkers can distinguish pleural mesothelioma from healthy pleura and other pleural pathologies

open access: yesMolecular Oncology, EarlyView.
We developed and validated a DNA methylation–based biomarker panel to distinguish pleural mesothelioma from other pleural conditions. Using the IMPRESS technology, we translated this panel into a clinically applicable assay. The resulting two classifier models demonstrated excellent performance, achieving high AUC values and strong diagnostic accuracy.

Testis-Specific Histone Variant H3t Gene Is Essential for Entry into Spermatogenesis

open access: yesCell Reports, 2017
Cellular differentiation is associated with dynamic chromatin remodeling in establishing a cell-type-specific epigenomic landscape. Here, we find that mouse testis-specific and replication-dependent histone H3 variant H3t is essential for very early ...

Genetic markers associated with field PRRSV-induced abortion rates [PDF]

open access: yes, 2019
In gilts and sows, the more severe clinical manifestation of PRRSV occurs in late gestation and can result in up to 40% of abortion incidence. Despite the known genetic component in the resilience to PRRSV, there is scarce information regarding the ...

ATF4‐mediated stress response as a therapeutic vulnerability in chordoma

open access: yesMolecular Oncology, EarlyView.
We screened 5 chordoma cell lines against 100+ inhibitors of epigenetic and metabolic pathways and kinases and identified halofuginone, a tRNA synthetase inhibitor. Mechanistically halofuginone induces an integrated stress response, with eIF2alpha phosphorylation, activation of ATF4 and its target genes CHOP, ASNS, INHBE leading to cell death ...

Natural genetic variation impacts expression levels of coding, non‐coding, and antisense transcripts in fission yeast

open access: yesMolecular Systems Biology, 2014
Our current understanding of how natural genetic variation affects gene expression beyond well‐annotated coding genes is still limited. The use of deep sequencing technologies for the study of expression quantitative trait loci (eQTLs) has the potential ...

Characterization of a novel chromatin sorting tool reveals importance of histone variant H3.3 in contextual fear memory and motor learning

open access: yesFrontiers in Molecular Neuroscience, 2016
The consolidation of short-term labile memories for long-term storage requires transcription and there is growing interest in defining the epigenetic mechanisms regulating these transcriptional events.
