The chromosomal genome sequence of the sponge, Corticium candelabrum Schmidt, 1862 and its associated microbial metagenome sequences [version 1; peer review: 3 approved]

open access: yesWellcome Open Research
We present a genome assembly from a specimen of Corticium candelabrum (sponge; Porifera; Homoscleromorpha; Homosclerophorida; Plakinidae). The genome sequence has a total length of 185.49 megabases.

Comparing the Performance of Double‐Stranded and Single‐Stranded DNA Libraries for Ancient Oral Microbiome Reconstruction

open access: yesMolecular Ecology Resources, Volume 26, Issue 7, October 2026.
ABSTRACT DNA library construction methods can affect the recovery of ancient DNA, thus influencing downstream analyses. While single‐stranded library preparation (ssLib) has been shown to outperform double‐stranded (dsLib) for highly degraded vertebrate host DNA, especially for samples older than 40,000 years, few studies have examined how library ...

Simple, reference-independent assessment to empirically guide correction and polishing of hybrid microbial community metagenomic assembly [PDF]

open access: yesPeerJ
Hybrid metagenomic assembly of microbial communities, leveraging both long- and short-read sequencing technologies, is becoming an increasingly accessible approach, yet its widespread application faces several challenges. High-quality references may not be available for assembly accuracy comparisons common for benchmarking, and certain aspects of ...

A Bacillus Phage From Bangladeshi Soil, Phage APU1: Genomic Characterisation and Comparative Genomic Analysis

open access: yesEnvironmental Microbiology Reports, Volume 18, Issue 5, October 2026.
Phage APU1, isolated from Bangladeshi agricultural soil, is a high‐quality, computationally predicted lytic Bacillus phage with a 153,847‐bp genome and no detected antimicrobial resistance or virulence factor genes. Comparative genomics identified APU1 as a genomically distinct member of a related Bacillus phage group.

Coupled Phylogenetic and Functional Enrichment in the Tomato Rhizosphere Microbiome

open access: yesPhytobiomes Journal
Plant–microbe interactions occur mainly in the rhizosphere, a hot spot of microbial activity and diversity, and the outcome of these interactions can significantly affect plant productivity.

A Single‐Cell Transcriptomic Atlas of the Ovine Rumen Microbiome Characterizes Lineage‐Specific Metabolic Shifts Associated with Host Heat Tolerance

open access: yesAdvanced Science, Volume 13, Issue 51, 14 September 2026.
An optimized single‐cell transcriptomic framework profiles over 60 000 cells to map the ovine rumen microbiome, partitioning the ecosystem into seven cross‐species functional clusters. In heat‐resistant hosts, a lineage‐specific metabolic shift in Anaerovibrio lipolyticus toward a highly glycolytic phenotype contributes to a “nutritional sparing ...

Metagenome-assembled genomes of deep-sea sediments: changes in microbial functional potential lag behind redox transitions

open access: yesISME Communications
Abstract Hadal sediments are hotspots of microbial activity in the deep sea and exhibit strong biogeochemical gradients. But although these gradients are widely assumed to exert selective forces on hadal microbial communities, the actual relationship between biogeochemistry, functional traits, and microbial community structure remains ...

HyLight: Strain aware assembly of low coverage metagenomes

open access: yesNature Communications
Different strains of identical species can vary substantially in terms of their spectrum of biomedically relevant phenotypes. Reconstructing the genomes of microbial communities at the level of their strains poses significant challenges, because ...

Metagenomic Association Uncovers Host Genotype‐Structured Rhizobacterial Networks and Novel Taxa That Enhance Soybean Salt Tolerance

open access: yesAdvanced Science, Volume 13, Issue 53, 24 September 2026.
An STI‐guided metagenomic association framework links soybean salt‐tolerance phenotypes with rhizosphere microbiome composition and network organization in natural saline soils. The approach identifies candidate beneficial taxa, including Thalassospira xiamenensis, and provides an efficient strategy for mining stress‐protective microbes from native ...
