TRIM proteins regulate autophagy: TRIM5 is a selective autophagy receptor mediating HIV-1 restriction [PDF]

open access: yesAutophagy, 2014
The tripartite motif protein family (TRIM) constitutes a class of immune-regulated proteins with antiviral, immune, cancer, and other properties reminiscent of those ascribed to autophagy. We show that TRIMs have dual roles in autophagy: as regulators and as cargo receptors.

Pharmacological induction of autophagy reduces inflammation in macrophages by degrading immunoproteasome subunits.

open access: yesPLoS Biology
Defective autophagy is linked to proinflammatory diseases. However, the mechanisms by which autophagy limits inflammation remain elusive. Here, we found that the pan-FGFR inhibitor LY2874455 efficiently activated autophagy and suppressed expression of ...

Membrane Contact Sites and Organelles Interaction in Plant Autophagy

open access: yesFrontiers in Plant Science, 2020
Autophagy is an intracellular trafficking and degradation system for recycling of damaged organelles, mis-folded proteins and cytoplasmic constituents. Autophagy can be divided into non-selective autophagy and selective autophagy according to the cargo ...

Epigenetic heterogeneity and plasticity in therapy‐induced tumor states through single‐cell multi‐omics

open access: yesMolecular Oncology, EarlyView.
Single‐cell multi‐omics reveals epigenetic heterogeneity across therapy‐adaptive tumor states, including quiescent/dormant, drug‐tolerant persister, and EMT‐like phenotypes. By linking regulatory features with state‐associated biomarkers, these approaches inform biomarker‐guided therapeutic strategies for evolving tumors.

Neurodegenerative disease-associated inclusion bodies are cleared by selective autophagy in budding yeast

open access: yesAutophagy Reports, 2023
Protein misfolding, aggregation, and accumulation cause neurodegenerative disorders. One such disorder, Huntington’s disease, is caused by an increased number of glutamine-encoding trinucleotide repeats CAG in the first exon of the huntingtin (HTT) gene.

In vitro and in silico modelling of ROS1‐positive non‐small cell lung cancer reveals fusion‐dependent tyrosine kinase inhibitor responses

open access: yesMolecular Oncology, EarlyView.
Drug resistance limits treatment success in a subset of lung cancers driven by ROS1 gene alterations. Using patient‐derived cells and computer simulations, we studied three key mutations and how they affect five targeted drugs. The mutations reduced drug effectiveness in different ways by altering protein structure and behavior.

Starvation induces rapid degradation of selective autophagy receptors by endosomal microautophagy [PDF]

open access: yesJournal of Cell Biology, 2018
It is not clear to what extent starvation-induced autophagy affects the proteome on a global scale and whether it is selective. In this study, we report based on quantitative proteomics that cells during the first 4 h of acute starvation elicit lysosomal degradation of up to 2–3% of the proteome.

The Salmonella deubiquitinase SseL inhibits selective autophagy of cytosolic aggregates. [PDF]

open access: yesPLoS Pathogens, 2012
Cell stress and infection promote the formation of ubiquitinated aggregates in both non-immune and immune cells. These structures are recognised by the autophagy receptor p62/sequestosome 1 and are substrates for selective autophagy.

Translating whole‐genome doubling into precision medicine in cancer

open access: yesMolecular Oncology, EarlyView.
Whole‐genome doubling creates a WGD‐positive tumor state characterized by persistent chromosomal instability, karyotypic diversification, and cellular stress. These same biological pressures drive aggressive tumor evolution while exposing therapeutic vulnerabilities, providing a rationale for WGD‐informed precision medicine. Whole‐genome doubling (WGD)

Determining new functions of Adenovirus VA-RNAI and its use in cancer therapy [PDF]

open access: yes, 2009
PhDVirus-Associated RNA I (VA-RNAI; VAI) of adenovirus is a nontranslated RNA molecule known to interact with several dsRNA-binding molecules in host cells.
