A spatiotemporal single‐cell atlas of porcine development reveals regulatory dynamics and cellular targets of domestication

open access: yesiMeta, EarlyView.
This study presents a cross‐tissue, single‐cell/single‐nucleus transcriptomic atlas spanning from prenatal to postnatal developmental stages in pig, characterizing 83 distinct cell types from 252,033 cells. Through the construction of cross‐tissue transcriptional regulatory networks and pseudotime trajectories, we revealed that organogenesis is driven ...

Early gut microbial and metabolic dysregulation with subclinical cardiac alterations in a nonhuman primate model of Rett syndrome

open access: yesiMeta, EarlyView.
Longitudinal multi‐omics profiling of a nonhuman primate Rett syndrome (RTT) model reveals early systemic alterations. RTT monkeys exhibited postnatal growth retardation, intestinal structural abnormalities, and low‐grade systemic inflammation. Gut microbiome analysis showed delayed microbial maturation and age‐discordant dysbiosis, including altered ...

Holistic bone developing microenvironment engineered apoptotic extracellular vesicles recapitulate multidimensional developmental signatures in adult and senile bone repair

open access: yesInterdisciplinary Medicine, EarlyView.
The developing bone was identified as an M2a‐like macrophage driven immune microenvironment with multidimensional developmental signatures. hME‐ApoEVs were successfully fabricated via stimulating the M2a‐like developing microenvironment in vitro and confirmed its recapitulation of developmental features.

iterativeWGCNA: iterative refinement to improve module detection from WGCNA co-expression networks

open access: yes, 2017
Weighted-gene correlation network analysis (WGCNA) is frequently used to identify highly co-expressed clusters of genes (modules) within whole-transcriptome datasets.

Enhanced peripheral blood mononuclear cell lipid metabolism drives poor immunotherapy response via ferroptotic stress‐induced T cell exhaustion in hepatocellular carcinoma

open access: yesInterdisciplinary Medicine, EarlyView.
Integrated multi‐omics reveals that CD36‐mediated lipid overload in PBMCs drives T cell exhaustion via sub‐lethal ferroptotic stress and AKT suppression. This systemic metabolic signature serves as a robust predictor of immunotherapy response in HCC, suggesting that modulating lipid metabolism can rescue immune fitness.

Single‐Cell Transcriptomics and Deep Learning Link N‐(2‐Furoyl) Glycine to GLRX3 in Gastric Cancer

open access: yesMed Research, EarlyView.
ABSTRACT Gastric cancer remains a health burden, and its metabolic drivers are poorly defined. N‐(2‐furoyl) glycine, a circulating metabolite, has been implicated in tumor biology. We investigated its causal role in gastric cancer and the underlying mechanism.

DAVID clusters based on its biological categories of WGCNA, NERI and WGCNA-NERI results from BAHN database.

open access: yes, 2019
The network based on DAVID results of WGCNA-NERI, as seem on Table 3, from BAHN database. On its center (small nodes) all identified clusters; on the outer networks, represented by larger nodes, each one of the 11 biological categories, as identified on ...

Omics Insights Into the Effects of Highbush Blueberry and Cranberry Crop Agroecosystems on Honey Bee Health and Physiology

open access: yesPROTEOMICS, EarlyView.
ABSTRACT Honey bees (Apis mellifera) are vital pollinators in fruit‐producing agroecosystems like highbush blueberry (HBB) and cranberry (CRA). However, their health is threatened by multiple interacting stressors, including pesticides, pathogens, and nutritional changes.
