Monomeric PcrA helicase processively unwinds plasmid lengths of DNA in the presence of the initiator protein RepD [PDF]

open access: yes, 2013
The helicase PcrA unwinds DNA during asymmetric replication of plasmids, acting with an initiator protein, in our case RepD. Detailed kinetics of PcrA activity were measured using bulk solution and a single-molecule imaging technique to investigate the ...

MIDA1 is a sequence specific DNA binding protein with novel DNA binding properties [PDF]

open access: yesGenes to Cells, 2000
BackgroundId proteins not only regulate cell differentiation negatively, but they also promote growth and apoptosis. To know the mechanism of how Id regulates cell fate, we previously isolated an Id‐associating protein, MIDA1, which positively regulates cell growth.

Reciprocal control of viral infection and phosphoinositide dynamics

open access: yesFEBS Letters, EarlyView.
Phosphoinositides, although scarce, regulate key cellular processes, including membrane dynamics and signaling. Viruses exploit these lipids to support their entry, replication, assembly, and egress. The central role of phosphoinositides in infection highlights phosphoinositide metabolism as a promising antiviral target.

Distinct single amino acid replacements in the control of virulence regulator protein differentially impact streptococcal pathogenesis. [PDF]

open access: yesPLoS Pathogens, 2011
Sequencing of invasive strains of group A streptococci (GAS) has revealed a diverse array of single nucleotide polymorphisms in the gene encoding the control of virulence regulator (CovR) protein.

DeepMC-iNABP: Deep learning for multiclass identification and classification of nucleic acid-binding proteins

open access: yesComputational and Structural Biotechnology Journal, 2022
Nucleic acid-binding proteins (NABPs), including DNA-binding proteins (DBPs) and RNA-binding proteins (RBPs), play vital roles in gene expression. Accurate identification of these proteins is crucial.

Using electrostatic potentials to predict DNA-binding sites on DNA-binding proteins [PDF]

open access: yesNucleic Acids Research, 2003
A method to detect DNA-binding sites on the surface of a protein structure is important for functional annotation. This work describes the analysis of residue patches on the surface of DNA-binding proteins and the development of a method of predicting DNA-binding sites using a single feature of these surface patches. Surface patches and the DNA-binding

Protein pyrophosphorylation by inositol pyrophosphates — detection, function, and regulation

open access: yesFEBS Letters, EarlyView.
Protein pyrophosphorylation is an unusual signaling mechanism that was discovered two decades ago. It can be driven by inositol pyrophosphate messengers and influences various cellular processes. Herein, we summarize the research progress and challenges of this field, covering pathways found to be regulated by this posttranslational modification as ...

Knockdown of Ubiquitin-Specific Protease 53 Enhances the Radiosensitivity of Human Cervical Squamous Cell Carcinoma by Regulating DNA Damage-Binding Protein 2

open access: yesTechnology in Cancer Research & Treatment, 2020
Background: Cervical cancer ranks fourth in incidence and mortality among women. Ubiquitin-specific protein 53 binds to damage-specific DNA binding protein 2 and affects the biological properties of colon cancer.

Thermodynamic analysis of DNA binding by a Bacillus single stranded DNA binding protein [PDF]

open access: yesBMC Biochemistry, 2012
Single-stranded DNA binding proteins (SSB) are essential for DNA replication, repair, and recombination in all organisms. SSB works in concert with a variety of DNA metabolizing enzymes such as DNA polymerase. We have cloned and purified SSB from Bacillus anthracis (SSB(BA)).
