A Statistical Framework for Expression Quantitative Trait Loci Mapping [PDF]

open access: yesGenetics, 2007
AbstractIn 2001, Sen and Churchill reported a general Bayesian framework for quantitative trait loci (QTL) mapping in inbred line crosses. The framework is a powerful one, as many QTL mapping methods can be represented as special cases and many important considerations are accommodated.

A geometric interpretation of the permutation $p$-value and its application in eQTL studies [PDF]

open access: yes, 2010
Permutation $p$-values have been widely used to assess the significance of linkage or association in genetic studies. However, the application in large-scale studies is hindered by a heavy computational burden.

A study of CNVs as trait-associated polymorphisms and as expression quantitative trait loci. [PDF]

open access: yesPLoS Genetics, 2011
We conducted a comprehensive study of copy number variants (CNVs) well-tagged by SNPs (r(2)≥ 0.8) by analyzing their effect on gene expression and their association with disease susceptibility and other complex human traits.

Development of a Next-Generation NIL Library in Arabidopsis Thaliana for Dissecting Complex Traits [PDF]

open access: yes, 2013
The identification of the loci and specific alleles underlying variation in quantitative traits is an important goal for evolutionary biologists and breeders.

Integrating axis quantitative trait loci looks beyond cell types and offers insights into brain-related traits

open access: yesNature Communications
Genome-wide association studies have identified many loci for brain disorders, but most non-coding variants fail to colocalize with bulk expression quantitative trait loci. Single-cell expression quantitative trait loci studies capture cell-type-specific

Variants at IRX4 as prostate cancer expression quantitative trait loci [PDF]

open access: yesEuropean Journal of Human Genetics, 2013
Genome-wide association studies (GWAS) have identified numerous prostate cancer-associated risk loci. Some variants at these loci may be regulatory and influence expression of nearby genes. Such loci are known as cis-expression quantitative trait loci (cis-eQTL).

Genetic attenuation of ALDH1A1 increases metastatic potential and aggressiveness in colorectal cancer

open access: yesMolecular Oncology, EarlyView.
Aldehyde dehydrogenase 1A1 (ALDH1A1) is a cancer stem cell marker in several malignancies. We established a novel epithelial cell line from rectal adenocarcinoma with unique overexpression of this enzyme. Genetic attenuation of ALDH1A1 led to increased invasive capacity and metastatic potential, the inhibition of proliferation activity, and ultimately ...

RIPK4 function interferes with melanoma cell adhesion and metastasis

open access: yesMolecular Oncology, EarlyView.
RIPK4 promotes melanoma growth and spread. RIPK4 levels increase as skin lesions progress to melanoma. CRISPR/Cas9‐mediated deletion of RIPK4 causes melanoma cells to form less compact spheroids, reduces their migratory and invasive abilities and limits tumour growth and dissemination in mouse models.

A Common Variant in CLDN14 is Associated with Primary Biliary Cirrhosis and Bone Mineral Density. [PDF]

open access: yes, 2016
Primary biliary cirrhosis (PBC), a chronic autoimmune liver disease, has been associated with increased incidence of osteoporosis. Intriguingly, two PBC susceptibility loci identified through genome-wide association studies are also involved in bone ...
