Cell‐free DNA aneuploidy score as a dynamic early response marker in prostate cancer

open access: yesMolecular Oncology, EarlyView.
mFast‐SeqS‐based genome‐wide aneuploidy scores are concordant with aneuploidy scores obtained by whole genome sequencing from tumor tissue and can predict response to ARSI treatment at baseline and, at an early time point, to ARSI and taxanes. This assay can be easily performed at low cost and requires little input of cfDNA. Cell‐free circulating tumor

Clinical significance of stratifying prostate cancer patients through specific circulating genes

open access: yesMolecular Oncology, EarlyView.
We tested a specific panel of genes representative of luminal, neuroendocrine and stem‐like cells in the blood of prostate cancer patients, showing predictive value from diagnosis to late stages of disease. This approach allows monitoring of treatment responses and outcomes at specific time points in trajectories.

MET variants with activating N‐lobe mutations identified in hereditary papillary renal cell carcinomas still require ligand stimulation

open access: yesMolecular Oncology, EarlyView.
MET variants in the N‐lobe of the kinase domain, found in hereditary papillary renal cell carcinoma, require ligand stimulation to promote cell transformation, in contrast to other RTK variants. This suggests that HGF expression in the microenvironment is important for tumor growth in such patients. Their sensitivity to MET inhibitors opens the way for

Respiratory complex I‐mediated NAD+ regeneration regulates cancer cell proliferation through the transcriptional and translational control of p21Cip1 expression by SIRT3 and SIRT7

open access: yesMolecular Oncology, EarlyView.
NAD+ regeneration by mitochondrial complex I NADH dehydrogenase is important for cancer cell proliferation. Specifically, NAD+ is necessary for the activities of NAD+‐dependent deacetylases SIRT3 and SIRT7, which suppress the expression of p21Cip1 cyclin‐dependent kinase inhibitor, an antiproliferative molecule, at the translational and transcriptional

Polynomially Coded Regression: Optimal Straggler Mitigation via Data Encoding [PDF]

open access: yesarXiv, 2018
We consider the problem of training a least-squares regression model on a large dataset using gradient descent. The computation is carried out on a distributed system consisting of a master node and multiple worker nodes. Such distributed systems are significantly slowed down due to the presence of slow-running machines (stragglers) as well as various ...

Analysis of comprehensive genomic profiling of solid tumors with a novel assay for broad analysis in clinical diagnostics

open access: yesMolecular Oncology, EarlyView.
In molecular cancer diagnostics, comprehensive genomic profiling (CGP) is going to replace the small NGS panels since it provides all clinically relevant somatic variants as well as genomic biomarkers with clinical value. Here, we compared two CGP assays and demonstrate that the choice for diagnostic implementation will depend on the specific ...

Design and Evaluation of a PCR Method for Detecting White Spot Syndrome Virus in Shrimp

open access: yesIranian South Medical Journal, 2021
Background: White spot syndrome virus (wssv) is the causing agent for white spot disease in shrimp and many crustaceans. This disease is highly contagious and can cause death within 3–10 days under normal culture conditions. Therefore, early diagnosis of
