NMR Metabolomic Analysis of Skeletal Muscle, Heart, and Liver of Hatchling Loggerhead Sea Turtles (Caretta caretta) Experimentally Exposed to Crude Oil and/or Corexit

open access: yesMetabolites, 2019
We used nuclear magnetic spectroscopy (NMR) to evaluate the metabolic impacts of crude oil, Corexit 5900A, a dispersant, and a crude oil Corexit 5900A mixture exposure on skeletal muscle, heart, and liver physiology of hatchling loggerhead sea turtles ...

Enzyme kinetics of dUTPase from the planarian Dugesia ryukyuensis

open access: yesBMC Research Notes, 2019
Objective Planarians including Dugesia ryukyuensis (Dr) have strong regenerative abilities that require enhanced DNA replication. Knockdown of the DUT gene in Dr, which encodes deoxyuridine 5′-triphosphate pyrophosphatase (dUTPase), promotes DNA ...

Noncanonical Nucleotides in the Genome Around the Maternal‐Zygotic Transition

open access: yesJournal of Experimental Zoology Part B: Molecular and Developmental Evolution, EarlyView.
In this paper, Kazzazi et al. provide a comprehensive review of the dynamics of nonconventional nucleotides in the genome during early developmental stages, hypothesizing a potential role for these nucleotides in the activation of the zygotic genome. ABSTRACT From the very moment of fertilization and throughout development, the cells of animal embryos ...

Synthesis and molecular modeling of novel HSV1 uracil-DNA glycosylase inhibitors

open access: yes, 1999
In a recent paper the first selective inhibitors of HSV1 uracil-DNA glycosylase (UDG) acting in the micromolar range have been reported. A 28.5 kDa catalytic fragment of HSV1 UDG has been crystallized in the presence of uracil, and the structure was ...

Detecting Antibiotic Resistance in Strains of Selected Gram‐Negative Bacterial Species Using Raman Spectroscopy

open access: yesJournal of Raman Spectroscopy, EarlyView.
Raman spectroscopy successfully identified antibiotic‐resistant Gram‐negative strains. Resistant strains of four bacterial species were discriminated from sensitive ones with 99.1% accuracy using PLS regression. The method allows for rapid, label‐free detection of antibiotic resistance.

The relationship between gene traits and transcription in soil microbial communities varies by environmental stimulus [PDF]

open access: yesPeerJ
Codon and nucleotide frequencies are known to relate to the rate of gene transcription, yet how these traits shape transcriptional profiles of soil microbial communities remains unclear.

A Determination of the Sequence-Dependent Kinetic Constants of Uracil-DNA Glycosylase

open access: yes, 2021
: Mutations in the DNA of somatic cells, resulting from inaccuracies in DNA replication or exposure to harsh conditions (ionizing radiation, carcinogens), may be loss-of-function mutations, and the compounding of these mutations can lead to cancer.

Uracil in duplex DNA is a substrate for the nucleotide incision repair pathway in human cells [PDF]

open access: yesProceedings of the National Academy of Sciences, 2013
Significance Hydrolytic deamination of cytosine to uracil generates a highly mutagenic DNA base lesion and is considered one of the major sources of spontaneous mutation in living organisms. We report that the major human apurinic/apyrimidinic (AP) endonuclease, APE1, is a deoxyuridine endonuclease and can remove uracil residues in the DNA ...

RNA degradomics and proteomics reveal the mechanism of dsProsβ1‐mediated proteasome targeting in Psylliodes chrysocephala

open access: yesPest Management Science, EarlyView.
RNA degradomics revealed dsProsβ1‐derived siRNA‐mediated mRNA cleavage events, mainly at uracil‐guanine and adenine‐adenine pairs. Proteasome inhibition via dsProsβ1 increased mitochondrial and cytoskeletal proteins while reducing translation‐related and mRNA‐binding proteins.

The etiology of uracil residues in the Saccharomyces cerevisiae genomic DNA

open access: yes, 2018
Non-canonical residue in DNA is a major and conserved source of genome instability. The appearance of uracil residues in DNA accompanies a significant mutagenic consequence and is regulated at multiple levels, from the concentration of available dUTP in ...
