A hybrid stochastic model of folate-mediated one-carbon metabolism: Effect of the common C677T MTHFR variant on de novo thymidylate biosynthesis

open access: yesScientific Reports, 2017
Folate-mediated one-carbon metabolism (FOCM) is an interconnected network of metabolic pathways, including those required for the de novo synthesis of dTMP and purine nucleotides and for remethylation of homocysteine to methionine. Mouse models of folate-

Pyrimidine nucleotides containing a (S)-methanocarba ring as P2Y6 receptor agonists

open access: yes, 2017
Uracil nucleotides containing a south-bicyclo[3.1.0]hexane ((S)-methanocarba) ring system in place of the ribose ring were synthesized and shown to be potent P2Y6R agonists in a calcium mobilization assay.

Emerging experimental and bioinformatic approaches in RNA interference‐based pest control research

open access: yesInsect Molecular Biology, EarlyView.
Double‐stranded RNA (dsRNA) visualization, RNA‐induced silencing complex (RISC)‐bound sRNA‐seq and RNA degradomics allow investigating dsRNA uptake and processing, guide small interfering RNA selection and RISC‐mediated target mRNA cleavages. Transcriptomic and proteomic profiles of genome‐wide responses to dsRNA, including off‐target and compensatory ...

Coupling of both a transactivation module and a double‐stranded DNA‐binding domain boosts Cas12i3 variant‐based cytosine and adenine editing in plants

open access: yesJournal of Integrative Plant Biology, EarlyView.
Fusions of a transactivation module and a double‐stranded DNA‐binding domain produced effective Cas12i3 variant‐based cytosine and adenine base editors, with improved C‐to‐T and A‐to‐G base editing efficiency and expanded editing window. Generated herbicide‐resistant rice germplasm by using these base editors demonstrates their potential for precise ...

Stress-Induced Low Complexity RNA Activates Physiological Amyloidogenesis

open access: yesCell Reports, 2018
Summary: Amyloid bodies (A-bodies) are inducible membrane-less nuclear compartments composed of heterogeneous proteins that adopt an amyloid-like state. A-bodies are seeded by noncoding RNA derived from stimuli-specific loci of the rDNA intergenic spacer

Enhancing CRISPR‐Cas12a base editing in plants with LbCas12a variants and introns

open access: yesJournal of Integrative Plant Biology, EarlyView.
Intron optimization of LbCas12a‐RRV improves cytosine and adenine base editing efficiency in plants, supports multiplexed and double‐strand break‐free genome modification, and expands precise genome engineering tools for crop breeding and plant functional research. ABSTRACT Cytosine base editors (CBEs) and adenine base editors (ABEs) are powerful tools

Structural basis for uracil DNA glycosylase interaction with uracil: NMR study

open access: yes, 2000
Two dimensional (2D) NMR and molecular dynamics simulations have been used to determine the three dimensional (3D) structure of a hairpin DNA, d-CTA-GAGGATCC-TUTT-GGATCCT (22mer; abbreviated as U2-hairpin), which has uracil at the second position from ...

Divergent roles of ent‐kaurene oxidase paralogs in rice momilactone biosynthesis

open access: yesJournal of Integrative Plant Biology, EarlyView.
Rice contains a five‐gene tandem array of genes encoding members of the ent‐kaurene oxidase (KO) family, with OsKOL4 and OsKOL5 playing divergent roles in momilactone metabolism, but both acting in the production of antifungal and antibacterial phytoalexins, which are important for disease resistance.

Computational study of uracil tautomeric forms in the ribosome : the case of uracil and 5-oxyacetic acid uracil in the first anticodon position of tRNA

open access: yes, 2017
Tautomerism is important in many biomolecular interactions, not least in RNA biology. Crystallographic studies show the possible presence of minor tautomer forms of transfer-RNA (tRNA) anticodon bases in the ribosome.
