Epigenetic blind spots – the role of DNA methylation dynamics in stem cell‐based models of embryogenesis

open access: yesFEBS Letters, EarlyView.
Embryo‐like structures (stembryos) are an innovative tool, but they are hindered by experimental variability and limited developmental potential. DNA methylation is crucial for mammalian development, but its status in stembryo models is poorly characterized.

Three Sensitivity-Analysis Methods to Assess Unmeasured Pretreatment Confounding Bias in Experimental Mediation Analysis

open access: yesAdvances in Methods and Practices in Psychological Science
Statistical-mediation analysis is a widely used method in psychological research that helps understand the intermediate variables, known as mediators ( M ), by which an independent variable ( X ) causes an outcome variable ( Y ).

Dataset for: Continuous Time Causal Mediation Analysis

open access: yes, 2019
While causal mediation analysis has seen considerable recent development for a single measured mediator (M) and final outcome (Y), less attention has been given to repeatedly measured M and Y. Previous methods have typically involved discrete-time models

Septin 9 PB domains coordinate centrosome positioning and microtubule acetylation to control epithelial polarity

open access: yesFEBS Letters, EarlyView.
Septin 9 polybasic domains couple phosphoinositide‐rich membrane binding to centrosome positioning, Golgi organization, and microtubule acetylation to control epithelial polarity. Their loss disrupts this axis, causing centrosome mispositioning, Golgi fragmentation, reduced microtubule acetylation, and polarity inversion via upregulation of the ...

Exploring the genetic associations and causal relationships between antibody responses, immune cells, and various types of breast cancer

open access: yesScientific Reports
Background: There may be potential associations between various pathogens, antibody immune responses, and breast cancer (BC), but the specific mechanisms and causal relationships remain unclear.

Degradation mechanism of the von Willebrand factor A2 domain by nattokinase

open access: yesFEBS Letters, EarlyView.
Nattokinase, a natto‐derived protease, exhibits potent antithrombotic effects. This study demonstrates that nattokinase directly cleaves the von Willebrand factor (vWF) A2 domain in vitro. Unlike the native regulator ADAMTS13, nattokinase degrades folded vWF independently of shear stress.

Data_Sheet_1_A Practical Guide to Causal Mediation Analysis: Illustration With a Comprehensive College Transition Program and Nonprogram Peer and Faculty Interactions.docx

open access: yes, 2022
Experimental and quasi-experimental designs have been increasingly employed in education. Mediation analysis has long been used to measure the role of mediators.

Modulation of Homer1 EVH1 domain internal dynamics by putative autism‐associated mutations

open access: yesFEBS Letters, EarlyView.
The putative autism‐associated M65I and S97L variants of the EVH1 domain of the postsynaptic scaffold protein Homer1 do not exhibit substantial changes in their overall structure or partner binding. Both of them, but especially the M65I variant, show altered internal dynamics relative to the wild‐type domain on the μs‐ms timescale, indicated by the ...

Mediation Analysis with Complex Intermediate Causal Structure

open access: yes, 2020
Thesis (Ph.D.)--University of Washington, 2020My doctoral research is oriented around causal inference, specifically causal mediation anal ysis. Roughly, it can be divided into two parts: (1) understanding and resolving conceptual issues in causal ...

An unexpected alternative viologen electron mediator site in tungsten‐containing formate dehydrogenase

open access: yesFEBS Letters, EarlyView.
An unexpected alternative interaction site for ethyl viologen was identified in formate dehydrogenase 1 from Methylorubrum extorquens. Combined mutagenesis, kinetic analysis, and docking revealed that aromatic residues near an iron–sulfur cluster enable flavin mononucleotide‐independent electron transfer, offering a framework for engineering improved ...
