Mustache: multi-scale detection of chromatin loops from Hi-C and Micro-C maps using scale-space representation

open access: yesGenome Biology, 2020
We present Mustache, a new method for multi-scale detection of chromatin loops from Hi-C and Micro-C contact maps. Mustache employs scale-space theory, a technical advance in computer vision, to detect blob-shaped objects in contact maps.

Cohesin residency determines chromatin loop patterns

open access: yeseLife, 2020
The organization of chromatin into higher order structures is essential for chromosome segregation, the repair of DNA-damage, and the regulation of gene expression. Using Micro-C XL to detect chromosomal interactions, we observed the pervasive presence of cohesin-dependent loops with defined positions throughout the genome of budding yeast, as seen in ...

Linking Differential Chromatin Loops to Transcriptional Decisions [PDF]

open access: yesMolecular Cell, 2008
GATA-1 and GATA-2 control proliferation and differentiation of hematopoietic progenitor cells via transcriptional regulation. In this issue of Molecular Cell, Jing et al. (2008) demonstrate that GATA factor exchange on the Kit locus directs a transcriptional switch by reconfiguring chromatin loops.

Thermodynamic pathways to genome spatial organization in the cell nucleus [PDF]

open access: yes, 2009
The architecture of the eukaryotic genome is characterized by a high degree of spatial organization. Chromosomes occupy preferred territories correlated to their state of activity and, yet, displace their genes to interact with remote sites in complex ...

SnapFISH: a computational pipeline to identify chromatin loops from multiplexed DNA FISH data [PDF]

open access: yes, 2022
Multiplexed DNA fluorescence in situ hybridization (FISH) imaging technologies have been developed to map the folding of chromatin fibers at tens of nanometer and tens of kilobase resolution in single cells.

Tumour–host interactions in Drosophila: mechanisms in the tumour micro‐ and macroenvironment

open access: yesMolecular Oncology, EarlyView.
This review examines how tumour–host crosstalk takes place at multiple levels of biological organisation, from local cell competition and immune crosstalk to organism‐wide metabolic and physiological collapse. Here, we integrate findings from Drosophila melanogaster studies that reveal conserved mechanisms through which tumours hijack host systems to ...

Smarandache isotopy of second Smarandache Bol loops [PDF]

open access: yes, 2011
The study of the Smarandache concept in groupoids was initiated by W. B. Vasantha Kandasamy . In her book and first paper on Smarandache concept in loops, she defined a Smarandache loop (S ¡ loop) as a loop with at least a subloop which forms a subgroup ...

Metastasis on pause: How dormant tumor cells stay hidden within the tumor microenvironment and evade immune surveillance

open access: yesMolecular Oncology, EarlyView.
Dormant cancer cells can hide in distant organs for years, evading treatment and the immune system. This review highlights how signals from the surrounding tissue and immune environment keep these cells inactive or trigger their reawakening. Understanding these mechanisms may help develop therapies to eliminate or control dormant cells and prevent ...

Manipulation of nuclear architecture through CRISPR-mediated chromosomal looping

open access: yesNature Communications, 2017
Chromatin looping plays an important role in gene regulation and the ability to manipulate loops would aid in understanding how this occurs. Here the authors present CLOuD9, a system that uses dimerized Cas9 complexes to selectively and reversibly ...

R-loop: an emerging regulator of chromatin dynamics [PDF]

open access: yesActa Biochimica et Biophysica Sinica, 2016
The dynamic structure of chromatin, which exists in two conformational states: heterochromatin and euchromatin, alters the accessibility of the DNA to regulatory factors during transcription, replication, recombination, and DNA damage repair. Chemical modifications of histones and DNA, as well as adenosine triphospahate-dependent nucleosome remodeling,
