Digital twins to accelerate target identification and drug development for immune‐mediated disorders

open access: yesFEBS Open Bio, EarlyView.
Digital twins integrate patient‐derived molecular and clinical data into personalised computational models that simulate disease mechanisms. They enable rapid identification and validation of therapeutic targets, prediction of drug responses, and prioritisation of candidate interventions.

A Genome-wide gene-expression analysis and database in transgenic mice during development of amyloid or tau pathology [PDF]

open access: yes, 2015
We provide microarray data comparing genome-wide differential expression and pathology throughout life in four lines of "amyloid" transgenic mice (mutant human APP, PSEN1, or APP/PSEN1) and "TAU" transgenic mice (mutant human MAPT gene).

Master Regulators, Regulatory Networks, and Pathways of Glioblastoma Subtypes [PDF]

open access: yes, 2014
Glioblastoma multiforme (GBM) is the most common malignant brain tumor. GBM samples are classified into subtypes based on their transcriptomic and epigenetic profiles.

Gene's hubs in retinal diseases: A retinal disease network [PDF]

open access: yesHeliyon, 2018
Retinal diseases associated with the dysfunction or death of photoreceptors are a major cause of blindness around the world, improvements in genetics tools, like next generation sequencing (NGS) allows the discovery of genes and genetic changes that lead to many of those retinal diseases.

Comprehensive Analysis of Hub Genes In Prostate Cancer [PDF]

open access: yes, 2021
Abstract Abstract:The present study aims to explore the involvement of hub genes in prostate cancer (PCa). Three series were used in this study: GSE46602, GSE5377, and GSE8511 from GPL570 platform in the Gene Expression Omnibus and the other resources from The Cancer Genome Atlas and UCSC Xena. A total of 47 differentially expressed genes (DEGs)

Mass spectrometry based identification of AMP‐O‐Tris generated by Thermococcus onnurineus Cas10

open access: yesFEBS Open Bio, EarlyView.
Isolated Thermococcus onnurineus Cas10 generates the noncanonical ATP‐derived product AMP‐O‐Tris while in Tris‐containing buffer as identified via mass spectrometry, revealing relaxed nucleophile selectivity under isolated conditions. These findings suggest that multiprotein Csm complex assembly restricts Cas10 reactivity toward canonical cyclic ...

Linking Disulfide Levels and NAD+ Metabolism with Alzheimer’s Disease for Diagnostic Modeling and Target Drug Analysis

open access: yesJournal of Integrative Neuroscience
Background: Alzheimer’s disease (AD) is a condition that affects the nervous system and that requires considerably more in-depth study. Abnormal Nicotinamide Adenine Dinucleotide (NAD+) metabolism and disulfide levels have been demonstrated in AD.

The architecture of the protein domain universe [PDF]

open access: yes, 2004
Understanding the design of the universe of protein structures may provide insights into protein evolution. We study the architecture of the protein domain universe, which has been found to poses peculiar scale-free properties (Dokholyan et al., Proc ...

Identifying transcription factors controlling the basal expression of human MRP4 highlights a substantial role for Sp1

open access: yesFEBS Open Bio, EarlyView.
The MRP4 transporter exports several drugs and signaling molecules. Here, we identified key promoter elements regulating basal MRP4 expression. Using reporter assays, we defined a conserved region with essential Sp1 and contributory Ets sites, which controlled basal MRP4 expression.

Large-scale inference and graph theoretical analysis of gene-regulatory networks in B. stubtilis

open access: yes, 2006
We present the methods and results of a two-stage modeling process that generates candidate gene-regulatory networks of the bacterium B. subtilis from experimentally obtained, yet mathematically underdetermined microchip array data.
